LiP
MSstatsLiP : LiP significance analysis in shotgun mass spectrometry-based proteomic experiments.
MSstatsLiP is a tool for LiP peptide and protein significance analysis. Provides functions for summarization, estimation of LiP peptide abundance, and detection of changes across conditions. Utilizes functionality across the MSstats family of packages.

From Bioconductor: MSstatsLiP
MSstatsLiP 1.0.0 (Bioconductor version : Release 3.14, R version >= 4.1)
Type the following in R console window

MSstatsLiP Bioconductor Development version : link
The development version of the package MSstatsLiP is the most recent and is available here. The versioning of the main package is updated twice a year, to synchronize with the Bioconductor release.
